I don't think this is actually doing any harm, but it is sure making my modules page harder to navigate:

After upgrading a site from D6 to D7, I have a number of Incompatible D6 modules still showing in the modules list with red crosses.
The trouble is, I can't locate their files in order to delete them.
TokenSTARTER 6.x-1.19
Classified Ads 6.x-2.0-alpha3
Embedded Audio Field 6.x-2.5
Embedded Image Field 6.x-2.5
Embedded Inline Media 6.x-2.5
Embedded Media Bonus Pack 6.x-2.5
Embedded Media Field 6.x-2.5
Embedded Media Thumbnail 6.x-2.5
Embedded Video Field 6.x-2.5
Embedded Inline Media (disabled)
Embedded Wave Field 6.x-2.5

In the case of classified ads, I deleted some files which appeared to be D6 from the folder they were sharing with D7 files, but it is still listed.
Is there any way of eliminating them?

they must be in your folder structure somewhere. Perform a full search for emfield

it's likely that you didn't remove the D6 versions of the modules and now they are intertwined with D7 modules. TokenSTARTER for example would be in the token folder.

I'd make a list of all modules in use. Delete all of them, then download the D7 versions to ensure you don't leave any D6 code laying around.
