It seems like you have a far greater selection of panes, when you use panelizer.

For example i want a page logo, on my site template, but is nowhere to be found, however its clearly available when am in panelizer.

This is my site template ~ Page elements.

This might not be a bug but if not, it's not really clear how to adjust these settings.

I agree, it's not as intuitive as it could be. Allowed content on regular panels pages can be altered at admin/structure/panels/settings/panel-page. For panelizer specific pages it is adjusted under the content type configuration. In the case of panopoly's basic page, that would be admin/structure/types/manage/panopoly-page/panelizer.

Marking works as designed. This is really a panelizer issue. It might be something we'll tackle eventually, but it's not on our immediate roadmap.
