I've added a field to be used as enclosure, but not all of my views items have that field, so I've set it to "Hide if empty".

The problem ist that the there are now empty (and invalid) enlosures generated which causes issues with some readers.

That's exactly how it works, you don't even need that option enabled - if there is no value in the field selected as enclosure source, the element won't be added to the feed.
