It seems that hook_default_message_type_alter it is wrongly implemented.
There is also some changes about the Message notify module #1831390: Deprecate "Email" type category

For fixing this we need at least #1851652-1: Commerce Order: order confirmation, needs rework - "Message type email" category from Message notify deprecated patch
and best to have the new "Commerce message" module implemented, #1812290-6: Message integration should be moved to own module
