I have been keeping all my 3rd party modules in the main module folder along with the core modules. I recently found out that they should be kept in the sites/all/module folder. I created this folder and moved all my 3rd party modules into the new folder and kept my core modules in the main module folder. However, now my site does not work now. Is there a setting I need to change to point to the sites/all/modules folder?

Try flushing your drupal
Try flushing your drupal cache on the performance page.

Yep was just coming back to
Yep was just coming back to report that flushing caches fixed everything. I specifically did this:
Ran update.php - This allowed me to access my admin menu
Flushed performance cache - this opened up boost
Flushed Boost Cache
Then "Flushed all Caches"
I may have just had to Flush all Caches.
