don't know what you mean by "here" - in ikaros. the vocabularies are separated, soon there will be a demo site where you can see it from behind. (i think it might be better to write in english, even though we both know the beautiful czech language - at least here, on this site)
sorry for that: by "here" i mean on my localhost :) So when my drupal generates taxonomy terms (sections), it joins authors vocabulary to them. The result is then something like this:
"In [link]Name Surname[/link] [link]library and information science[/link] [link]information retrieval language[/link]"
So in contrast to Ikaros, it's different - there is no author's vocabulary joined to the list of thematic sections on Ikaros.
fixed the issue with the section browsing - see ejournal.roman-chyla.net/ejournal/browse/1
to hide the authors' entries (categories) you need to install a special module that will hide specific vocabularies during the node display, try searching Drupal, something like Taxonomy Hide
