Hi
Designing huge site with big taxonomy that has to be seo friendly. How do search engines read Drupal, i.e. do they get access to the database and see the same taxonomy layout we see on admin screen? (to which root, parent, term with clean URLs seems like logical path to follow)
OR
Do they only see the URLs, (to which its better to do two vocabs and catergorize the nodes twice in two different vocabs for the easier use of future editors of the site). Anyone know for certain?

They crawl the site as an anonymous user and will see whatever they see.
