In admin/build/domain/conf/subdomain-number I set specific values
for "File system path" and "Temporary directory". When I click on Save
the settings revert back to the default (main domain) values.
As I am new to this (very nice) module I am not sure
if this is the intended behaviour. Thank you.

No, this is likely a bug, as the feature hasn't been tested. It may be that the form in question needs to be submitted from the subdomain which the settings affect.

Try loading the form from the appropriate subdomain (using the Domain Switcher block).

We can force the module path to go to the proper subdomain if this turns out to be the issue. The Domain Content module does something similar.

I confirm the problem. As suggested, one can store and retrieve
consistent settings loading the form from the appropriate subdomain.
