I have been able to reproduce this on two seperate installs of D7 with Zen and a Zen Sub theme produced from the STARTERKIT.
Created blocks - particularly CCK blocks and some automatically created blocks such as MENU blocks do not appear on the block drag and drop page in the ZEN sub theme.
The blocks are available in the ZEN theme and once you configure the block through the other theme - to place it on a region in the sub theme - then then appear.
In some instances - if the region is a region I have created and not one of the stock regions in ZEN it does not work - but then placing the block in a stock region (ie. header) and then moving it in the sub them then works.
I have googled the issue to no avail and wondered if anyone has experienced the same problems.
Is it related to CACHE - have flushed cache repeated times - but the only work around is the one I have described above.
Again - have repeated this issue on two distinct sites.

I've never heard of this kind of problem. I suspect there's some step you accidentally skipped when creating the sub-theme that is causing this issue.
