We've implemented a meta tag for a smart app banner on iOS6 devices with our mobile site. It is a drupal site with an aurora them. Is it possible there is something in the theme that causes the browser to immediately jump past the smart app banner when the mobile site is loaded?

From my understanding of Smart App Banners--- they are added in by iOS only if you are in Safari on iOS 6. I don't know if there is a way to check where it adds the tag in the DOM, but I would assume it is separate.

There is nothing in Aurora that should cause it not to display, but I would check to ensure the tags are working properly as well.
