Hi, 1st of all, thank you for such a good template.
The design of my site is a little bit uncommon that its logo&menu are not at the top but at the right side of content.
header section and content section consist of a width of 960 grid.

Since you are using 7.x-3.1 it is simple as drag n Drop regions from theme settings page.
Use the http://drupal.org/project/blockify module to add logo and other blocks to right region.
