My website is in private beta stage so the users have to access using http://MYSITE.COM/SUBFOLDER/user each time they do that a edited profile log is saved by Hearbeat and even worst sometimes 2 of this activities can be seeing as being done by different users and sometime they don't. Look the screenshot, the 3 struck out words are the same person.

dunno how this could be a heartbeat bug. Heartbeat just logs data as it is configured for the site it is configured for ...
1) It logs because you want it too log.
2) the user being logged is the user you choose (or left default).

I also can't make much of the screenshots or description.

Yeah but I think that a simple login can not be considered as a profile edition, maybe you could restrict this somewhere in the code. And trust me that the same user appears in one log activity twice have to be a Heartbeat issue.

Example: USER1 and USER1 have changed their profiles.

That makes sense only if both user are different and changed the profile in a very small difference of time. But if it's the same user they should appear as different log activities, IMHO. As they do in the first line and the second one.

Example:

  • USER1 has changed its profile. 3 days ago
  • USER1 & USER1 have changed their profiles. 3 days ago

USER1 and USER1 ... is a bug in 7.x-1.1 I thought.

The other thing is under your control. I would only log it if it needs to be logged. Please check the default rule for this matter. The default rules are only ment as example, you can modify or not trigger this as you want. I see its getting logged twice because it is set to be logged twice (summary merging settings)

As heartbeat is no longer maintained, note that probably no fast effort will be put into these issues. If you have a solution, please post a patch for other people.
