This is a split from the thread http://drupal.org/node/190079 - the menu issues experienced.

There is an issue when a parent node is updated, although I can't determine what causes the issue. I edit one of the parent nodes, and the menu children no longer expand. The menu node has a "I've got children" icon, but no children appear. The children are still there in the children tab on the parent node, etc, but not the menu...

Right, well I can't replicate the above issue now... dammit. I have another though! More hours spent...!

I was going to write another load of stuff down but frankly I got lost in the logic. Basically I create a home page, section pages, and can reorder the children (the sections) in the children panel, but the changes do not get reflected in the site menu. I also cleared the menu cache, and that made no difference.

Furthermore I should add, I've played some more with this, and it appears to only happen on the root menu. This is a menu that contains a non-NH menu item. I don't know if that affects things...? It would be jolly nice if it didn't...
