I would like to use Thickbox with Whizzywig and IMCE. There is a thread about how to enable thickbox on images inserted into a plain text area - http://drupal.org/node/124177#comment-520607 (posts 5 & 6)
As I don't quite understand how the IMCE integration works in Whizzywig then I don't know which files I should edit.
Could you offer some assistance on this matter?

This bug has fixed in Whizzywig 6.x-1.0-ALPHA2. Whizzywig now has built-in Image Browser!
Please upgrade to Drupal 6 so you can use the new version of Whizzywig.
