I'm seeing canonical tag appears twice in page source. I think one is by Meta Tag and the other is by drupal core

Are you, by any chance, also using the GlobalRedirect module? Dave Reid just committed a fix for when both GlobalRedirect and Metatag are used as it would cause duplicate canonical tags to be displayed.

This this is a duplicate of #1915284: Duplicate canonical meta tags when using Global redirect, which has already been fixed. We'll have beta5 out in a few days that will include this fix.
