We can't help with the past, but as soon as http://drupal.org/node/180440 goes in then we know which aliases pathauto has created and we can do things with them (like delete them all).

I have a patch for this, but it's tied up inside of code for that other issue so I'll probably commit them both at the same time.

I applied this to 5.x-2.x.

I need to rewrite it to use the schema API for 6.x and I haven't looked into that just yet...
