Using AT theme version 7.x - 3.1 I enabled the 'Highlight regions' debugger at which point the menu started to flicker and eventually disappeared when I edited theme or block settings. Deselecting this option fixed the issue but thought I'd raise it for others.

Sorry, Admin menu cannot care for potential debugging facilities in unlimited contributed or custom themes.
