I have been using colorbox in several sites but facing this issue for the first time.

When we click on a thumb colorbox appears but just before loading an image the modal window disappears for a little while and than reappear. Same goes when we click next or previous image.

Did you tried to hide the loading modal? In most cases the images are fast enough to keep this off. This would be a dirty workaround to prevent this effect.
