When upgrading from such an old version of drupal (5x) that we need a complete new installation, where is the best place to install it? Can we build it in a subdirectory on the same domain as the original? I don't anticipate a problem building it, or developing it, though we might end up having to move all 5000+pages ONE BY ONE.

My suggestion is to build it on a local machine in the public root especially if content includes images in which the path would remain relative to the root and easily moved to the production server.
