It seems there is an issue on panelized pages. The minipanel menu dissapears anytime the panelizer is updated.
Will post if find more details.

I'd love to know more about this as I also have commit access on Panelizer.

That said, I've used both modules together on several sites without any problems.

After further investigation I realized this is only happening with a menu item which is a taxonomy term. Anytime I change something on the taxonomy hierarchy, the minipanel menu is dissabled and I have to add it back. So probably not related to panelizer, although in this case I'm using it.
