I was able to get this module working with amazonS3, however when I upload a thumbnail for the video the thumbnails are created using the local file system. Is there anyway to make it work so that the thumbs use the s3 instance as well?

You should go to the settings page of your field and select Amazon S3 for the Upload destination of thumbnails setting.
