Pathologic seems to be what I need to get links in nodes working correctly, except that the first bit after q= is ../ If I remove that in the URL bar of my browser, the page loads correctly. Is there a setting in the admin I should be using, or do I need to go the 'alter' route?

Oh and I am currently doing DEV on a server with this style of url testing.tld/client that will eventually move to client.com/ Will Pathologic handle this transition as well?

For your latter question, yes, this is the sort of thing Pathologic was built for.

For your former one, could you give me more information? What was your input to get a path that's prefixed with ../ ? I can't see how that would ever happen unless the path you're inputting has that as well.
