I would like to change file system configs from 'files' to 'sites/sub.domain.com/files'. My site has been in use for a while with files already created in 'files'. Will these be moved automatically? Need to be moved?

No, files will not be moved automatically.
If the URLs to the files are generated automatically by Drupal then yes they probably will need to be moved. Also the {files} table will need to be updated to show the revised location. You might also need to make changes if any contrib. modules that handle uploads (e.g. image) ar ein use.
Links to files entered manually in content will also need consideration ...
Be aware that it's easy to make a config error when changing this and it can cause interesting problems especially with contrib. modules.
