I have a 5.0 site which is quite buggy and I will want to upgrade to 5.4 . If I upload fresh (5.4) files in replacement (minus configuration files) what is likely to happen ? Will my site crash ?

Just go for it
Take back-up first. There are some change in .htaccess and/or settings.php. (http://drupal.org/upgrade/downloading-drupal-gui#comment-636598) Read this first and then it's should not be any problems. But go for 5.5. (5.4 have some bugs) But follow the guide for upgrade you will find here: http://drupal.org/upgrade/
