I've created a subtheme from Bamboo and wanted to override html.tpl.php. As soon as I copy the unchanged html.tpl.php from Bamboo's templates directory into my subtheme's templates directory and flush the caches, the built-in menu disappears. If I remove it and flush the cache again, the menu reappears.

This is going to be hard to troubleshoot as I don't really know what's going on in your sub-theme so it's a bit out of scope. That being said, if you can attach a ZIPPED copy of your sub-theme, that's probably the only way I can try to help.

I don't see an html.tpl.php file in your theme folder. In addition, you've placed some files in the wrong places. You'll need to correct all that before I can look at this properly.

Sigh...can't believe I've been working on this for hours and missed the obvious staring at me. I didn't even realize I had files in the wrong place. Moving them into the correct place fixed the issue.
