This is unfortunate because overriding the default taxonomy page with a Views display is a common use case. For this reason, and because Custom Path is a module on its own (implying that compatibility with paths created by other components - especially by Views - is fairly important), I set the priority to major.

Steps to reproduce:

  1. Enable both Taxonomy Menu and Taxonomy menu - Custom Paths.
  2. Create a views instance with a 'Page' display with path something/% and a contextual filter for a term ID.
  3. Create a vocabulary with some terms in it.
  4. Configure Taxonomy Menu options for that vocabulary with "Menu path type" to Custom and "Base path" to taxonomy/term (to mimic default taxonomy path).
  5. Check the menu to make sure that Taxonomy Menu links are there.
  6. Now, go back to the vocabulary admin page and this time configure Taxonomy Menu options for that vocabulary with "Menu path type" to Custom and "Base path" to something.
  7. Check the menu to discover that Taxonomy Menu links are gone.

Forget it. I uninstalled-reinstalled the module and everything works as designed.

I need to re-open this thread, because I encountered the same problem.

I have tried uninstall-reinstall approach, but it didn't work for me. I think there are some
fundamental issues or dependence with other modules that cause this problem

Nevermind... I set the base path the wrong way. I entered "base_path/%" when I only needed to enter "base_path"
