I have a pricing rule set up which works fine and adjusts the price as expected until I go to the checkout pages which the order total is showing the original price.

How do I get the order total to use the price as used by the pricing rule?

There's not enough information here for us to know how to help. However, we answer support requests at http://www.drupalcommerce.org/questions, so the best thing to do would be to rephrase this question and include an export of the Rule on a post in the Commerce Q&A.
