On admin/structure/taxonomy/[taxonomy name]/edit the Menu Location drop down only shows None.

Any idea as to what's going on?

Yes, I've got a couple.

Regardless of where I add a Link (manually) it shows up in the Navigation menu. I'm also unable to choose a Menu at the bottom of Node Creation pages.

Hmm, could be more of an issue with Menus looking at it a bit more.
