I have installed the Aegir2-beta1 Debain package twice under 2 different VMs, one with debian-6.0.7-amd64-netinst and the other with debian-6.0.7-i386-netinst.
In both cases Mod rewrite was not enabled and the symlink to /var/aegir/config/apache.conf was not created.
Additionally, the day after Aegir2 was installed on the 64bit platform, the package manager listed aegir2, hostmaster2 and provision2 with available upgrades. After apt-get upgrade, hostmaster reported being up to date and was skipped. The other 2 packages were installed, and the symlink was deleted. I recreated the symlink and all was fine.

anarcat commentedi believe this is fixed in the latest git and will be fixed in beta2. you should be able to test the debian packages in the unstable repo already.
