My core Drupal modules are in the filesystem, yet they don't appear in the modules list. In fact, they even appear to be deactivated as contrib modules that depend on the core modules aren't working now.

I can think of no change to my system except that I installed Form Store and Javascript Tools and enabled AJAX Submit.

After I noticed these problems, I upgraded to Drupal 5.5 and ran the upgrade script. This did not fix the problem.

Any ideas?

Looks like the modules and sub folders are all 755.

Only the contrib and optional core modules are showing up in the Drupal module page. Taxonomy is one that is missing that is causing a lot of errors for me. However, in the file system Taxonomy.module is there.

Is taxonomy.info also there?

Yes.

The filesystem is unchanged. No files have been moved or deleted.

Update: Some Contrib modules aren't showing as well.

What could possibly cause all of the Core modules from not appearing the Admin > Modules page? What could cause them to be deactivated?

Why do only some Contrib modules appear and other Contrib modules not appear to be accessible by Drupal?

What happens on a fresh Drupal installation? Can you see them all?

Also what is your PHP memory limit?

Update: I still have no idea what caused the modules to disappear. I have, however, fixed the problem. What I did:

Copied /modules directory to a backup folder. Deleted live /modules directory. Moved the backup /modules folder into example.com/modules.

Unsure why this ever happened.
