User locations seem to work OK in Firefox, but not in IE 6 or 7

yep, you're right. It seems as though some markers work OK, but other don't. Big Red, Big Blue and the colours seem OK, but numbers, drupal and the X don't work in IE

Hmm, well that last observation gives me some ideas..

Yep, it matches precicely... All the marker sets that had a shadow = "" line were broken. Sets with a filled in shadow, or sets with no shadow line work properly.

Try going into the .ini files under markers and commenting out any shadow = "" lines you see by putting a ; in front of them... I just committed modified inis to DRUPAL-5.
