Otherwise, FCKEdit will insert a
tag in the list of words to be ignored, causing Pathauto to choke and spew error messages.

yes that might be an idea, but the same must be said about views arguments, cck arguments and more fields in even more modules, and then someone would need to keep track of those - that is a big extra task which is not worth it... (unless you have a viable solution)
site administrators can do that themselves to their preferenceand they should, fckeditor is not a module that should be used as a drop in because of the way it can be misused

I think it is a good idea because Path Auto module is used quite extensively and you can assume it is part of the Drupal core functionality. Why not reduce hassle? I have already spent 20 mins of my valuable time trying to understand where is the issue and there are probably many other people like me.
