Is there a solution for swapping Add new comment link and subsequent links in this area to be wrapped with button tags, or replaced by and image?

Read the theme developer's guide, especially the parts pertaining to template.php. In template.php you can override the normal formatting of pretty much everything. See

Thanks, but I have been looking there and playing with the theme_links, however like $primay_links i'm trying to find a direct call to the array that contains them. If indeed there is one.

I did notice this variable using Contemplate, but not sure if it will work as i'm missing an array containing these comment links.
$node->links['comment_add']['title']
