this is a known issue:

i just manually ran the script to regenerate the information on updates.drupal.org that update_status uses, so you should be fine now.

also, you lie. ;) the update.php script is for updating your database to deal with any schema migration issues. you're talking about the update status module that was recommending the previous release.

anyway, if you "check manually" again, all should be well.
