Hello!
-I want to upgrade to 4.6, but I'd like to do a "clean" upgrade, where I keep my content, but do not retain the various modules I've installed previously. In other words, I've got some old stuff in there, and I want to start over. What's the best way to go about this?

simply follow the
simply follow the instructions for upgrading in the INSTALL.txt doc. I did exactly what you want to do.
1. Backup your database and Drupal directory - especially your
configuration file in 'sites/default/settings.php'.
2. Log on as the user with user ID 1.
3. Remove all the old Drupal files then unpack the new Drupal
files into the directory that you run Drupal from.
4. Modify the new configuration file to make sure
it has the latest and correct information.
5. Run update.php by visiting http://www.example.com/update.php.

It was on the front page, so you probably so it, but just in case.
Just ignore the parts about the contrib modules. Do not include them in the new directory structure, and they will not take effect.
