Please, include a note in the readme that you need to leave the main theme enabled.

If you have just a subtheme selected subtheme logo doesn't display (in both flavours: uploaded with drupal or placed in the subtheme folder).

I just disabled all the themes (including Zen) and left Zen Classic as the only enabled theme. The default logo appeared just fine. I then uploaded a logo and, again, no issues.
