I have gallery set up and working fine with the multisite configuration. my hiearchy looks like the following:

drupal
gallery2
sites
sitename

When I try and setup the gallery module I cant get it to understand that the gallery2 files are at the second level but the site specific files are down on the fourth level in the sites folder. any help appreciated.

Can you elaborate? Not sure I understand what the problem is in your case. I think you are referring to the difference between the Gallery2 codebase and the gallery multisite folder (where the actual gallery configuration/data is located), right?
You usually dont need to care about the G2 codebase, you simply provide the path to gallery in your sites folder for "Gallery URL/URI" on the install tab.
