Alright so here's the problem. Before when I had it set to html (for the picture) everything appeared WSIWYG. Now when I tick off php so I can limit who sees the download links - the lines all run into each other. For example, the tracks are listed on the same line and run into each other. How do I fix this without manually coding? Thanks

When using PHP input filter you have to use HTML for the rest of the code.
There is no way around it.

However,.... Why don't you put your code in a block and assign it to the bottom of the page. This won't work if it is a blog.

If you were going to do a lot of this type of node. You could create a custom CCK nodetype with fields for the links then theme that node type to display it how you want it. Put your "if $user->uid" code in the node-nodetype.tpl.php
