I'm thinking of adding a timestamp column to the Term_Node table so that I can pull out the first term added to a node. Does anyone know off-hand if I will do any damage to Drupal if I do this? Of course, I will test on a local install, but I wanted to gather some preliminary information.

I can't imagine it will. But you could create another table and join it to be extra sure. Then your updates won't break.
