One idea I had (since you seem to be an active contributor), is the possibility of including some sort of quick link icon next to usernames across the site that would auto-populate the Messenger message form. You could even have the icon in two different varieties; user is offline and user is online.

For the whole site is impossible because links are generated by other modules. This is possible for the user profile pages only.
