I just checked out, via cvs, version 5.x-1.3. However, on example.com/admin/build/modules it is showing up as 1.2-beta which makes Update Status tell me that I need to upgrade.

Same here, the verison is listed twice in the .info file.. You probably have an extra version line in there from the previous version that shouldn't be that just needs to be deleted.
