When I look at the FTP server, I see stuff in the module folder I don't see on the Website module section.
I was told these are "core-modules."
How do I edit these?

Question is a little vague
Question is a little vague and in general one should not edit core modules. It would probably help if you stated what you wanted to do with Drupal and someone might be able to point you in the right direction.

Color scheme is part of the theme
Color scheme is part of the theme and some theme include the ability to change colors from the administrative interface. Foe example if you are using the core theme 'Garland' you can visit "Administer" > "Site building" > "Themes". Now click "configure" next to the theme you are using. If it supports color changing from admin you will see a section for 'Color scheme'. For themes that do not support the color changer you will need to modify the colors in the themes style.css file.
