I am using Panels to control my frontpage and have a mini-panel inside of a Panel page.
The styling looks fine in Firefox, but is messed up in IE6.

What code in which page(s) controls the layout of this?

Examples of the problem are in the attached images.

Based on the screenshots you're using Panels Tabs, which comes with its own styles. Please check the issue queue for that project instead.
