I would like to be able to remove the stories that are on the front page from the archives.

I believe that the current setup where all nodes of the chosen types on the site are in the archives creates confusion.

I disagree from a usability perspective. Archive lists should be complete, even if their content is also referenced from elsewhere. If you come into the site via a search or deep link, and head straight for the archive to see everything, you don't want to miss the latest additions.

However, I won't argue with you adding an option to choose this behaviour ... like if you can't talk a client out of it by explaining why it's a bad idea.

I should have been more clear. I am asking for an option instead of to change all functionality.

What I think should happen, then, is views integration so that any custom options and node types can be chosen to exist in the archive. I don't know too much about views, but maybe that could solve the problem as well as any other options people would like.

As of right now, I don't see any need to do this. If you would like to add this featuer to the archive, it's a simple change to the SQL query on the archive page to check the status field I believe.

As of right now, I'm going to label this won't fix.
