The Drupal 6 version of the theme currently in the DRUPAL-6--1 branch in CVS should work, at least for secondary menus. I just tested it, to make sure. I hadn't realized that the primary menus weren't working though, so I'll definitely check out your patch.
Unfortunately, the branch in CVS currently seems to be out of sync with what the project system on drupal.org is bundling for download. That's why I've taken down the development release that was on the project page for a while. I've opened an issue with the drupal.org infrastructure team to try to resolve the problem, but I'm currently waiting for a response. I'm relatively new to CVS, so I'm open to any suggestions or help.

I just tested and verified that the navigation is now working properly in the Drupal 6 development snapshot available from the main Drupify page.
