I installed from HEAD for testing on a fresh site, but only blocks assigned to the content region appear. That is, navigation, primary links, and so on assigned to the sidebars, header, or footer are not displayed, although they display if I assign them to Content. The problem persists after re-installation.

I tried adding new content to see if that would jog creating the right regions, but that yielded a page blank except for
Fatal error: Call to undefined function _phptemplate_callback() in /usr/www/sites/all/themes/dark/template.php on line 66

Ah, well we need a status for "user needs a clue." It's the D5 version in HEAD still. Helps when I download the right branch.
