In the nodes links in http://yoursite/linkchecker/report
doesn't include paths if you have installed Drupal in a path.

http://yoursite/node/123
should be
http://yoursite/pathOnServer/node/123

I have the same problem. D5.7

To fix it find line 157:

    $rows[] = array('<a href="/node/'. $foo->nodeid .'">'. $foo->nodeid .'</a>',

and replace with:

    $rows[] = array(l($foo->nodeid, "node/".$foo->nodeid),

Thats all!
