Upgraded from 6.1 to 6.2 and I cannot enable Clean URL, I was able to in all previous drupal versions. This has big impacts on my website as a lot of modules are not working properly now.

Any idea how can I get the Clean URL enabled on 6.2 ....

This probably doesn't help much, but I upgraded to 6.2 last week and Clean URL is working for me. Not sure what your problem would be. I don't recall doing anything different or special to make it work in 6.2.

Thanks John, you've already helped by confirming it's working fine for you. I've installed 6.2 from my host cpanel using simple scripts - I just downloaded 6.2 from drupal.org and installed it and it's working fine now.
