I'm just curious why you chose to modify $links instead of $terms. Without theme modification this will result in two sets of tags, the original $terms and the appended $links and reduces style flexibility. Is it because there is no hook_term_alter?

There is no opportunity to alter taxonomy term links, really, outside of hook_link_alter(). Where do you suggest doing the alteration?
