I searched for some time trying to find if this issue had already been reported but I didn't see it anywhere so here goes.
Also, I wasn't sure which "Component" to classify this bug report as so I chose "other". Please correct as apprpropriate.
On my "Modules" page (mysite.com/admin/build/modules) where all installed modules (enabled or not) are listed, I have various modules that show up twice and even three times. The only step required for me to reproduce this bug is to visit, as user1, my "Modules" page. The expected behavior is for each installed module to only show up once on the "Modules" page.
An example of the bug can be seen on my "Modules" page under the CCK section where I see:

I have attached four (4) files to show you what I'm seeing. These files are titled:
Content and Content Copy show up twice
Fieldgroup, Node Reference, Number, etc show up twice
Flag content shows up three times
Latest Members shows up twice
Why are these modules showing up more than once and how can I fix this? I don't know whether or not the multiple module listings are creating any errors, but it would nevertheless be nice to get rid of the duplicate listings.

Walt Esquivel commentedI also wanted to point out that I only uploaded the modules in question once, and only to the folder at:
mysite.com/sites/all/modules
In each case where there is a duplicate module, I have only "enabled" it once by only clicking on one "Enabled" checkbox.
What's confusing to me is whether or not it even makes a difference to my web site which "Enabled" checkbox I choose for the duplicate modules. Perhaps it doesn't matter which one I choose?

lesliewu commentedI am getting the opposite effect. Some of my modules are missing from sites/all/modules, even when they are working properly. Have you isolated the problem?

The most likely scenario is that you really do have two copies of these modules, perhaps one in sites/all/modules and one in modules. Or perhaps your web host has a symbolic link between the two directories. Regardless, this is a problem with your site configuration and almost certainly not a Drupal bug. If you continue to have the problem in Drupal 6 or above please first search through the forums for the many discussions about how to debug this issue, and if that doesn't solve it open a new support request.
